There's nothing you can do about the noise unless your playing on light/basic quietly. Is it possible for you to move to a downstairs apartment?

I think rewiring the CF with a soft pad circuit board might be easiest solution.

True, but it's a lot less arcade-accurate.

I'd have to disagree about that. Phillip head screws are not like Arcade screws. Arcade screws don't trip you up or make it harder to slide.

What type of screws did you use? Phillips head screws? I highly suggest you use truss head screws instead if you didn't use them.

So should I get a BNS or Ignition 3.0?

They don't make BNS pads anymore. If you try to buy a BNS from them they'll send you a 3rd party pad instead.

Yukihime cutting sheet metal is easy. All you would have to buy is some tin snips, and that would probably cost about $10.
